Artificial intelligences, right? Long periods of time stashed in bunkers scattered all over the universe, yes? I'll have to go back and look over the necron/C'tan relationship and timeline, but it seems to me that if there were multiple Necron 'weapon depots', it makes sense that at least one of 'em "woke up" and became independent. They'd still be Necrons, but not under the control of the C'tan - they'd be the neo-Necrons (maybe the Neocrons) - and would fairly definitely be fighting against the C'tan. Not necessarily fighting the still-enslaved Necrons, but probably at cross-purposes most of the time.

How's that work?
