If people are going to use a base of command minis
that is unique and stands out on the battlefield, they
shouldn't complain when their opponent takes one look
and says, "There's the section HQ, everybody shoot
that one!"

But seriously, how about the section HQ being
vulnerable to short range weapons (like flamers) and
close combat, but not to longer range weapons? From a
greater distance, it should be impossible to tell the
HQ from the other units.
