Well, there is not a cut a dried answer to that, however, the rules for
Barrage weapons, (Rule book, page 32) says "The fire power of a barrage
is added to the attacking detachment's fire power; the barrage does not
count as a super heavy weapon for placing blast markers". This would
tend to say, no, you loose 1 FP per blast marker.

Q&A Time
You have a detachment with 3 units with the barrage ability. The
detachment has 10 fire power in "normal" troops and has 2 blast
markers. The player covers 3 enemy units with the template. The fire
power of this attack is:
1) 17 = (10fp + (3 * 3 barrage) - 2 bm)
2) 13 = (10fp + (3 * 1 barrage)) (2 barrage removed by bm)
3) 11 = (10 fp - 2 bm + ((3fp - 2 bm) * 3)
4) some other number.
